Yes. Goku's power can't be overcome by anything Naruto, nor can his defenses be surpassed. But anything prior to Omen, given the idea that Goku could be stopped by a Genjutsu, could be killed. Goku, despite having a near unbreakable ki shield protecting him, if he can be put under genjutsu, such as Itachi's Tsukuyomi, and someone like Kisame were to use his water prison, Goku would drown before he gets out of the genjutsu.

That is true but the difficult part is putting the plan in action. It will take more than kisame and itachi to actually trap Naruto so he is put under genjutsu and trapped in the water prison. How ever that would be hard since goku can just use instant transmission to get out of the water prison

But Itachi's Tsukuyomi is activated when anyone makes eye contact, and it can last for quite a while, so Goku would be unable to use Instant Transmission since his mind is under the genjutsu. The idea is knowing how the Genjutsu effects Goku. If it works the same as it did with Sasuke, Goku will be under the Genjutsu and unable to fight for 72 hours, with each second inside the Genjutsu being equal to about 3 days in perceived time. And during this time, Itachi can make Goku feel or suffer through anything Itachi wants. To be honest, Itachi might be able to win WITHOUT Kisame, but Kisame was his partner for a while, so they would work well together, and it would be easier just to have Goku drown. I doubt he can hold his breath for 72 hours.
